The update automatically for the Pro framework is not working (Error #0003). I’m sure my username and license key are good as I’ve copy/pasted them.

Then my guess is that you’ve recorded one or both wrongly in the first place. Try logging in to your account on the s2Member site. If you get in successfully, check your credentials. You can even download the update from there and install it manually.
